Did you set up the PCI express lanes correctly? Unfortunately I cannot find the correct document right now on Media 100s support site (they are restructuring their website currently), but you need to set up your PCI slots correctly. To do this go to YourHD->System->Library->CoreServices and start the "Expansion Slot Utility.app". There, select a 4* 4* 1* 16* setup, usually the second one from the top. Make sure that your Aja board is in the 3rd slot, and your storage card is in slot 4.
In the "expansion Slot utility" which is located in your System/Library/CoreServices you need to choose the 2nd option and the restart the mac. It will show that the card is not at the best speed, but dont worry its the only working way.
