Cutting .AVI files in Premiere

I'm working on a project and they have me cutting these .AVI files.
The files are from an old interactive website with animations which was built using flash (somehow they captured the flash to video, I'm guessing they used Camtasia) and my job is to go in and replace certain lines of audio to update the project with newer information.
I've just recently started getting janky playback in premiere and even in some of the exports... I have no idea how this started happening, it seems completely random.
I tried adjusting the field options, interpreting the footage in multiple different ways but I can't seem to figure it out. Could it be the files are just too low res they can't handle being cut up that much?
I'm mostly copy and pasting clips to lengthen out certain sections (looping the animations), I'm not doing any color correction or anything too crazy to the footage other than scaling up slightly from the original aspect ratio 474x418 to 780x520.
I checked and this doesn't occur in the original footage.
