What is the best way to take a composited screen that was put together as a linked file in After Effects and match the layers for the next shot and just change out the top video layer? I tried a pre-comp but when I altered it it changed the first shot also.

Is this a dynamic link question?

From PPro, you only need to send the 2nd green screen from the PPro timeline to AE.

in AE you'll now have a comp that relates to your 2nd green screen, with only that green screen.

From here you have a couple of choices.

go back to the first comp (which should also be in the same AE project)

and copy and all layers except for the green screen, and paste them into the new comp (below the green screen)

in the original comp you can precompose ONLY those layers from that comp excluding the green screen. without knowing the construction of the comp it's a little hard to say exactly.

but if it's just a plate setup, it would work.

now you would have a comp for that plate that you can drop in as many shots as you need to.

if it's a heavy background might be worth rendering the background plate comp....because if it's identical in the other might save some render time over all...
