I have clipped out individual QT files for effects rendering in AE. The original timecode is on the QT clips after I clip them out and have verified that using QT and selecting Timecode: NDF instead of Standard in the QT timeline.

I want the timecode to follow through AE and into the output render files. Is there a way to do this efficiently?

AE CS5 adds a timecode track to rendered MOVs -- though I have recently encountered a bug there when the time base is 24.

I am not aware of a way to do it with AE CS3.

You could try the cross-platform QtChange utility from VideoToolShed [link] to add timecode tracks to your Quicktime movies after render.
