Can I exporting HD alpha channels out of CS5 or CS4? Like if for some esoteric reason I wanted to bring a HD mask I made in CS5 into CS4 how would I do this in 1080i?

Yeah, if you're working in 1080. Use AE's Render Queue to render a movie in a codec that supports alpha channels and you're all set. This 'splains it all:
