Rendering for Avid Thunder

At college, we use Avid Thunder for our still store.

Using AfterEffects I have previously created full screen QuickTime movies that run on it just fine.

What doesn't work are QuickTime movies with Alpha channels. The Thunder notices it has a key and enables it, but the video comes out distorted. When the key is disabled, the video plays fine (but it's obviously missing its key).

Any ideas on how to fix this? Or, failing that, how to make the Thunder play videos out of two channels that match each other, so that one can be the key and the other the source?

What codec are you using?
The old Thunder DDR's utilized the Pinnacle DV codec for files with embedded alpha channels.

I'll have to see if there is support for that in our Thunder system. I've been using Quicktime Animation movies, but do have a feeling a different codec would be of use (just didn't know which one to use).

Any idea on which Pinnacle DV codec it is that supports alpha channels? After a quick Google, haven't found anything super useful yet.
