Hey there!
What I am trying to do is sort of hard to explain. I hope it's clear enough. So bare with me.

I have a black and white altered scene that I want to slowly transition to the original colored footage.
For example, as soon as my character in my video pours a drink into his/her mouth, he/she becomes color starting from the mouth down (as if the drink was a magic drink that brings color to a b&w life).
Is there a way to do that in After Effects?

One way would be to place your color footage on a layer on top of the B&W footage layer, then create a mask for your character on the color footage layer, then use a linear wipe transition with feather to reveal it. Or maybe a feathered radial wipe centered on the mouth area or a combination of both.

Hey Tim,
I would probably put the original color video on top and rotoscope the areas that you want to show in color. Then either animate the masks to reveal the color in your actor as he/she drinks, and/or use something like an ink effect video clip as a track matte for your color layer in conjunction with your animated masks to give it more of an organic liquid effect.

You can find paint and ink effects at stock footage sites, etc. but here is Andrew Kramer's awesome "Riot Gear" DVD with lots of ink and paint effects:
