Animating portions of a pattern to change color

I want to create a hexagonal pattern to fill a Mundi Map, just like the map of War Board Game (https://paxsims.files.wordpress.com/2012/07/pic169697_lg.jpg).

I would like to know a way to animate some of those hexagons to have a different color in a given time and be able to control the amount of the ones that will be changing. Do anyone knows a technique that allows me to achieve that without need to manually select and animate each one of them?

We've done hex patterns like this with two offset/interlocked layers of Trapcode Form. Use a custom hex-shaped particle, and use the layer maps feature to color them according to a regular image.

I've done effects like this by creating the hex pattern in Illustrator and converting to shape layers in AE with the Explode Shape Layers script ( http://aescripts.com/explode-shape-layers/ ) and then hooking whatever parameters you want; fill color, opacity, size, etc. to a control layer via a sampleImage() expression. You could also make the hexagons by pasting from Illustrator into masks, or just coloring Illustrator layers with the Fill effect, but you'll have a separate layer for each hexagon with those methods. There is also a script called Divide and Corner that will create the hex-pattern as shapes in AE. If you're working with tons of shape layers, I recommend having the Explode Shape Layers and Motion2 scripts to wrangle them and manage the anchor points.
