Hi!
I have a problem in AE CS6+.
I have two identical shapes and AI pictures one placed under another.
As a result I see boundaries of bottom layer.
After rendering I have sharpened boundaries on my video in this project.

Depending on what you're doing, it could be irrelevant.... but we don't know what you're doing.

In both cases, you are seeing issues with aliasing and anti-aliasing.
For the first one, if you don't want to see one behind the other, why not hide it entirely?
For the second one, I'd suggest adding a .5-1px blur.
