Okay so I just started learning Ae this week and made a comp in Ai to animate. I imported the file with layers and everything scales fine...now the problem comes when I change the anchor point of the second hand, minute hand and the swinging pendulum of the clock so I can rotate those objects how they should rotate. Now when I scale them they aren't using the parent comp anchor point to scale and they scale on their new anchor point. Is there an easy way to fix this? I mean it is 2016..lol

The first pic is it not scaled, then the second is after scale, you can tell its using its new points for only the layers I moved the points for.

You need to parent the individual subobjects to your main clock object. Then scaling the main clock object only, the others will follow automatically and correctly.
