I'm designing a web banner that will overtake the content of a webpage. A character in the top banner will suck up the entirety of the 300x250 banner lower on the right side of the webpage. What would be the best way to make the whole 300x250 composition look like it's being vacuumed up into a single point higher up on the page?

You could do it with a morphing app, or map the image onto a CGI primitive and apply deformations to that. You could do this in steps using photoshop, or do it in AE using some of the deformation and mesh warping tools there, that's the first thing I would try. There are also plug-ins for this kind of effect.
