This is my first 3D program, and whenever I try to adjust an element's position, scale, etc. I get this "maxon cinema 4d: layer size must match composition and use default transform values". I have adjusted the comp settings in C4D to match the AE settings, but still can't adjust anything. Any pointers?

You make these adjustments in Cinema 4D, not in After Effects.

There are tutorials about how to use Cinema 4D and After Effects together here:

How about if you receive this message, and are not trying to adjust anything? I'm just trying to composite a C4D layer with other elements. The settings match, but I'm unable to see the C4D layer and just receive this message.

Thanks -

This happens when you inadvertantly click on and move the cd4 layer in ae. simply go to "position" for the c4d layer and type in 960.0 540.0 and it will be fixed.
