So, I'm trying to achieve this effect, but can't figure out how can I make this "inner" part follow outer layers.

Make your shape layers the size you need, and position them where you want them at the end, parent their position properties with their cut outs. Then make a shape layer the reverse of the bottom portion of your cutout and make that an alpha matte to your inner shape layer.

Could you just clarify a little, what you meant by 'make a shape layer the reverse of the bottom portion of your cutout'?
