Partial sound after exporting MOV from After Effects

Hi fellow Creative COWs, I have a seemingly simple issue, but I've been trying to figure it out for a couple of days now. I took footage in mkv format, used mkv2vob to mux it to a file format AE understands (MPG), and brought it into AE. Then I edited parts of the footage I need, and checked with RAM preview to make sure everything works. The audio and video work perfectly. Now when I try to render it out into a quicktime file, the video and background music is there, but the voice track is missing (there is a slight echo from the voice track present). I'm at a loss here. I've tried exporting in all audio compressions as well as uncompressed audio. I've tried exporting in different video formats, still no voice track. Is this a lost cause?

I've always found that ANY kind of MPEG can be a total crap shoot in AE, especially when audio is involved.

I'd transcode to something entirely different. I like Quicktime movies in ProRes 4444 or PNG codecs for their alpha channel support, or the Photo JPEG codec if I don't need an alpha channel.

The large file sizes after transcoding are totally worth it, in my opinion.
