I want to make a motion graphics video in the best possible resolution. I'll be piecing together all the parts of the video in Final Cut Pro later.

What are the best settings to use in AE and then in FCP later to get the best quality and results?

It depends what the final playback resolution will be.
If you can use a hdd player and a 4k projector then you should work at 4k. But most likely you are referring to HD, in which case 1080p should be the resolution you use. I know that there are folks out there working at 2k and then downscaling to 1080- personally I think it's not really necessary for motion graphics- vfx , maybe.
If you can play 60p, then for super sharp graphics work at 60fps.
For best color and quality, work in AE at 32 bit color and render an uncompressed format that can support 32 bit color.

The video is geared for the web but I've had experiences in the past where the videos I've created in AE wind up looking grainy in FCP even though I use matching 1080 settings in FCP... I'm not sure why this has happened.

What settings would you use in FCP for a high res video rendered out in AE?

I'd render to ProRes at the sequence's native raster size and frame rate if I were going from AE to FCP on a Mac.

I'll second Walter- ProRes is the safe and fast way to go for good quality on a mac.
