I've looked around and I haven't quite seen this question asked so please don't kill me :)

I've created a simple stroke in AE and I'm compositing it with live footage. All I want to do is mask out parts of the stroke using another mask. I thought this would be simple by letting the stroke animate on mask 1 and then creating a second mask to cover up parts of the effect. However this isn't working. I think I'm missing something because it shouldn't be this hard.

Since the stroke effect is applied to a mask, other masks on the layer will not mask the stroke regardless of the mask mode.

Just precompose the layer with the stroke and mask the precomp.

It sounds like you simply need to put the stroke on its own layer over transparent. Then you make the second mask on a solid, and use the the solid as a track matte.
