Recently, I've begun to see some file formats (such as .avi or .wmv or .mov) seem to be showing areas of artifacts. Have some settings been inadvertantly changed that would cause this? I tried resetting preferences, and it seems to have improved somewhat, but they are still there. What else can I do?

It's difficult to answer your question without knowing more: codec of video footage, comp resolution, render codec, even the AE version. They all can affect the image quality.

I'm using CS5 After Effects, with the comp resolution set to 1280x1024. I'm getting the same results with avi, mov, wmv.

Well, that's an odd resolution!
What are you delivering? What are you making in AE to hand off to the next person in the workflow?

And are you scaling footage up beyond 100%, which will most certainly cause what you are seeing?
