It is relevant. Starting with the vector art, all the way back to the main comp, all the precomps containing the vector art (and vector art precomps) must have the Collapse Transformations switch on. It's the same switch as Continuously Rasterize, but it's got a different name when the layer is a comp instead of vector art.
Another possibility -- AI files can include raster art. You can open the artwork in Illustrator to check.
