Problem where imported Illustrator layers shifted

I have an Illustrator file loaded as a Composition into After Effects with around 50 layers. I have animated them and have made updates to some layers by replacing footage for specific layer. After working on file for days, made final change and imported layer, now I see that around 15 layers have shifted their position (layers that I haven't worked on recently).

I have had this problem in the past but in this file I was careful:
-not to rename layers
-not to import newly created layers that I didn't have in it originally
-and I haven't deleted any layers.

Do have any suggestions on what I might be doing wrong. Thank you.

The most common problem is using Open GL to accelerate rendering. It's okay for previewing, but for rendering it should remain off.

The illustrator elements actually moved in the composition, but not in the layer that I just imported. I hadn't created a new render yet, and although I wasn't aware of not using the Open GL it isn't checked when I add to Render Queue.

The only thing I can think of is that late in the project I moved a couple layers up or down within the layers listing in the comp window. But this was hours prior to the final edit when I noticed the problem.

I am trying to learn the basic "Do Not Do list" after I import an Illustrator file, assuming this is my problem. One project I did had problems after I quit it and opened the next day.
