Importing fbx files

Hello. So I've ripped animations from a video game called Phantasy Star Online. I want to work with a running animation. The animation must be applied to two separate parts, the body and the head. I then merge the two projects together. They look like this:

The first picture is when I merged the two .c4d files together which creates a separate bones for the body and for the head. Obviously I want the head bone to be underneath the neck joint as hierarchy so when the neck moves so does the head. However, when I do that the head becomes parallel to the x axis instead of sitting straight up as displayed in the second picture. Can anyone explain what is going on here? If I had just imported a non animated .fbx the head is able to slip into the neck joint easily. Here, the second picture:

This was a .fbx imported without animations. Is it because I'm importing animations that when I connect the bones it throws everything out of whack?
