Atmosphere pass ignoring alpha?

Just a quick one here, I'm rendering an atmosphere pass for turbulenceFD and I have some cards with alpha on them....I noticed that the atmosphere pass just ignores the alpha and renders out black for the full shapes of the cards. Am I doing something wrong here or is supposed to work like that? It just makes compositing with cards and any atmospheric effects a pain if this is the way it's supposed to work....
