Baking object/textures properly?

I need to bake textures on my model. I know there are two options, bake object and bake texture. I think bake object is easier. But when I do it, I loose the orientation of the texture. I have a wood shader applied, which I oriented correctly, but when I bake the orientation is lost. How can I do it properly to keep the orientation?
