Had a .c4d project which had a length of 2sec saved the project then via Cineware I was using it in AE. I re-edited the project in C4D with a new length of 6 sec and with a incremental name change. When back in AE I selected the 2sec .c4d file and ALT dragged the new one on top to replace it. Problem is it stayed the same length as the previous one even though the new file was extended when re-edited. I even opened the 6sec file in a new comp and it was still the old two sec length?

For future reference, check your FPS in the project settings for cinema and make sure it equals the same frame rate you have in your AE project. I was having the same problem and found that solved it.

What sets the length is the frame range in the render settings in cinema.

Thanks for the response David. All sorted now. I think sometimes AE didn't update after changing the frame range in C4D or it didn't on the occasion that I was using it but I haven't had the problem since.
