Issues with biped rigging in R13

Hey all, I'm new to the site but not to the program.
Ok, I'm hoping someone can help me.
After rigging my model, putting all the components and rigs into place, I bind it to my model, or rather the part of the null group that is the model itself. I added a walk animation and then the entire moves upwards and out of the model, and although it does make the model walk, it glitches it's stomach and I also can't seem to move the body parts through the rigging as it's all one mesh.
Any ideas? I've followed several tutorials and theoretically, it should work fine. Is there something I'm missing?
Ohh, and also, how can I get the clothing to move along with the model animation?
