SD PAL 16:9 is done within a 4:3 frame with squeeze (non square pixels). You can export as a self contained movie with current settings and take that into Compressor and output a 1024 x 576 25fps quicktime. At that point you can also deinterlace to make it progressive if it is for web not broadcast.

If you need a version at 29.97 then you can also use Compressor to do a frame rate conversion. But so far you haven't told us anything about your original media and whether your timeline matches it. So what is the frame rate and pixel aspect of your original footage because your problems may be the basic settings in FCP to start with. Also you might be doing double frame rate conversion which is a horrible mess
