I'd start with the Apple Hardware Test Tools Disk and the AJA system testing app.

There's also a $2 piece of software out there I think I read abut, does just RAM testing. If you have access to other RAM chips, you might try swapping out a set to see what if any changes occur. Just for giggles, try swapping some cables around; it is low-probability, but also low-cost and low-risk to try.

That's about the limit of the help I can give. except to say, have you tried reverting a system to the exact configuration in hardware and software it was happy in, *before* you made changes? Then, make changes one at a time until you figure out the bad change.
