Thanks Bret. I decided not to worry about adjusting the pan or levels in multi-clip timeline. I just applied a basic compressor filter and then mapped each audio track (2 lavs and 1 boom) to each be mono. Then when I go to the multi-clip in the project, I can choose the tracks in the channel configuration and then select how to pan them there.

I know something strange was happening, but it was probably part user error as I'm trying to wrap my head around how to work in FCPX.
