What if you use "render & replace" for all of the linked AE comps in your PrPro timeline? Do this before you project manage. These would be ProRes (or whatever codec you have set up) flattened movie files. Media manage all of that and archive it with your AE project. Then if you have to revise one of these at a later date, you could simply import the new AE comp. It might be possible that PrPro is smart enough to maintain a link to the AE information after being managed, but I haven't tested this, so I wouldn't hold my breath. Does that sound like it would work?
