Convert CDNG using Watch Folders

I'm trying to find a way to convert Cinema DNG files which are created either via Black Magic Cinema Cameras or via Magic Lantern's 5D3 RAW firmware.
I have been trying to find a way to drop CDNG sequences into a folder, where Adobe Media encoder on another machine would then process them into either pro-res 444, or something like DNXhr HQX. These codecs are easier to work with, and are just more manageable then a huge library of images.
The idea behind this is to utilize the great flexible image that comes from these cameras, but use them for shorter/faster projects where color grading may not be as important, but it's a nice feature to still have some flexibility in case I need it.
Does anyone know if it's possible to do this? I'm guessing part of the trouble is the file structure (I'm assuming AME watch folder can't detect CDNG sequences due to them being in their own folder), and quite possibly AME can't figure out if a sequence of images is actually a video sequence.
If anyone can enlighten me this would be great!
