Audio clips shortening in duration in Soundtrack Pro when using Noise Reduction

Hello, I am somewhat of a novice when it comes to Soundtrack Pro! Basically, I recorded some external audio for a video which plays normally and in sync with the original video when no filters have been added through Soundtrack Pro but then when I do noise reduction I loose about a minute. The audio starts off in time with the video put after about a minute starts to run ahead. Does anyone know what's happening? My video is mainly interview based so its so important I have an audio file that matches in duration.

Um, at what frame rate did you shoot the video, what frame rate shows up for the footage when you highlight it in the FCP browser, what frame rate are you using for editing in FCP, and what procedure did you use to get the audio into Soundtrack?
