I have gotten myself into quite an HD format pickle. 85% of the footage was shot at 23.98 XDCAM EX HD. 15% at 29.97, 10% DVCPRO HD. About 250 hours of total footage to date, est 600hrs for a 10 episode/1hr. The edit format is 23.98 ProRes Proxy. Delivery format is 1080i59.94.
Most of the footage and majority of 9 of 10 episodes were shot at 23.98, easy to convert to 1080i59.94.
Footage for an entire episode (pilot) was shot at 29.97. So converted to 23.98 to edit. Then 1080i to deliver will look like crap as 6 frames are lost then frames have to be interpolated!
Should have converted 23.98 to 1080i for the edit and that would have fixed the errant 29.97 footage. Rats.
Edit one episode with all the 29.97 at 1080i, since that's the delivery format anyway.

If the deliverable was 29.97...why did you convert the 29.97 footage to 23.98? That decision makes no sense to me. Did you know what the deliverable was before you started?
And this is all in offline quality...OK.
Bring everything to full quality, in their native resolution. So the 15% 29.97, bring in as 29.97. YOu said "DVDCPRO HD," but didn't mention the frame rate of that 10%. What is it? Bring it in at that frame rate. Then convert all of that to 23.98, to match the rest of the show.
Finally, output the 23.98 show to 29.98 (1080i59.94 is 29.97) when you output to tape, via the capture card.
