rendering problem - blocky pixelation

I've FCP Pro 7.0.3 and I used to work fine with it. I'm now editing a video (HD 1420 1080) and although it looks fine in the timeline, when I full render it, it becomes pixelated (blocky pixelation). I tried setting codec to Pro-Res and the pixelation was solved, but now it cuts the movie in several parts and drops frames.
Also, in both situations, the rendering time is much bigger then normal.
Can anyone help me?

What format are the source clips, and what are your sequence settings?
