Audio cut off when merging clips

Hi there,
So I'm editing on FCP 7 footage of 7D and audio that was recorded separately. I mark IN POINTS and merge and it sounds great - sound matches lips BUT when I listen to the whole clip - the sound is always cut off in the last 15-20 seconds and I know for sure that the sound is there (I can hear it fully when played separately).
What can it be?

What frame rate was your video shot at and what frame rate was your audio recorded at?

Also what is your sequence setting? So much information is missing to answer.

The audio recorded shows:
audio rate: 96khz
data rate: 281.k/s (for some files also- 562 kilo/second)
tracks 1 or 2

Sequence setting:
audio rate - 48khz
depth - 16bit
config. chanel grouped

Yeh.. I realize how stupid i was.. I matched the audio rate and it still wasn't working but when I found out what bit was recorded and matched it too - then it did!

So now after all seemed ok, I tried importing audio files of 48khz/16bit and merging those with some of my footage (worked with two different audio sources, each for different scenes) - all footage shot on Canon 7D, HD
Video Rate: 29.97fps
Frame Size: 1920 x 1080
Compressor H.264

Problems:
1.The VIEWER suddenly doesn't show the footage smoothly.
2.Because the new audio sound is a B roll it doesn't let me merge it so how do i separate or just take the audio from video without erasing it (because might use it)?
3.Now going back to the audio recorded at 96khz 24bit - the merging problem is back - dropping the sound in the end like before..

Should I reset the setting? and start all over?
Seems like every change in setting solves one problem but create another.. and I don't seem to keep track of these settings and what can go wrong..
I'm using a 350GB hard drive (less than 200 is in use) with FireWire 800 on MacBook Pro with 2.66/500 (i7)

I set the easy setup for Apple Pro Res 422 - should it be different? I chose the same in all the other settings where required.
I just spent 5 hours trying to figure out what is (or are..) the problem and couldn't find a clue online in any source.
Any help would be highly appreciated...
