question about the joint orient menu(how do i get all charactes bones/axis face front or z axis?)

well im trying to rig a simple character using the humanIK and i was following through a tutorial from youtube tittled(SETTING UP HUMANIK IN MAYA 2012) all was going well until he mentioned the joint orient feature,it worked for him but didnt work for me. Problem is that all my characters bones pivots/axis seem to be slightly facing side,down or up. How can I get (for example the thigh,the spine,the knee and the neck bones to face front or Z AXIS)? without having to go into component mode and rotate each one manually?
