AVCHD worklow

Hey all,
I'm starting a new documentary project, shot on Panasonic AF 101 at 1080i 50.
Just got the materials up to date.
Problem. The photographer broke the folder structure of the cards...
So, I got these six folders - representing six shooting days - with MTS files (no original folder structure).
After downloading the AVCHD AMA plugin for MC 6.5 I found out I can't "link to AMA volume" due to the loss of the folders structure.
What's the best option for me? My intuitive workflow at this point is to do a "link to AMA file(s)" for each folder into a bin, transcode them into Lo-Rez files, eject the AMA drive and relink the AMA in MC to the MediaFiels created by the transcode. Any better option? Any other materials shot from now on will come "as is" with the original folder structure.
I would like to link the final sequence back to its original Hi-Rez quality.

Use ClipWrap 2 to convert the footage to DNxHD Quicktimes, then import those into the project.

And beat up the videographer. Or at least school him on proper backup procedures. FULL CARD STRUCTURE...or no pay.

Thanks Shane.
I see that ClipWrap is for MAC and I'm working on a PC.
Any other thoughts? Maybe a solution within MC 6.5?
As for the future - I made it clear for the photographer why it's important to keep the card structure.

I get this message "Exception: std::exception, what: AVCHD Reader : 8000ffff" with a few files trying to simply "link to AMA files".
