Changing codec settings does not change basic settings

I am new to Adobe Media Encoder and have a quick, basic question.

I use a Canon camera that records in the AVCHD codec and uses the .mts files. When going into Encoder, here is what I am doing:

Add files to the que
Go to settings and choose
Format: Quick Time
Preset: Custom
Video Codec: Apple Intermediate and click on codec settings and chose HDV 1080i

However, the quality and other settings under Basic Settings do not change. They remain at 720x480, high quality, lower first, DV aspect ration and frame rate at 29.97.

I am guessing that either there is an issue with encoder or I need to create a custom preset. Any help is greatly appreciated.
