DSLR video file GLITCH: pixelated motion on source. NEED repair program/workflow advice

I am editing a large project of video footage collected for multiple Canon DSLR cameras. I've noticed one of the cameras has a consistently glitch that appears for an average of 6-12 frames at least once per video file. To the best of my knowledge the glitch is not the result of the memory cards or camera (SanDisk Extreme Pro SD on a 6D), but I suspect it may have to do with disrupted offloading or an improperly ejected hard drive that was reported by our DIT.

More about the glitch: It appears as either pixelated segments or repeated frames that seem to occur with rolling shutter discontinuity that is common with panning or general camera motion. I've uploaded a short clip with the glitch here (occurs at 2 second mark): https://vimeo.com/96575338

Has any one else experienced this glitch on Canon DSLRs or with interrupted video offloads? Is there fix or program I can apply to the source file? Could anyone respond with general info about the glitch -- a more specific name or the root cause to prevent it from happening again?

Thank you,

Have the exact same problem. The source of the problem seems to be the card reader.
Have you found a solution?
Thanks!
