I'm not entirely sure how basic this effect is, but I'm having trouble using it.

There's a scene where an alarm goes off and the picture fades to red in and out constantly. But when I mask and add my own material over it, how am I supposed to make it flash red like that to blend in, so that it doesn't stick out like a sore thumb?

No, it's not an instant cut. And it's not a solid color. Rather it's a red tint over the scene that smoothly fades in and out.

The same way - put your clip with desired effect(s) under your original clip and click Apply or do it manually using Composite envelope.

What if you added Red Solid Color Generated Media as an event on the track above your video. Then reduce the opacity on the red event until the video shows through as much as you want. You can use the fade handles on the event to have this red overlay fade in and out. Then just cut and paste as many of them as you need to get the flashing effect that you want.

I've tried that John, but the scene goes on for a whole minute, so copypasting over and over would be a pain. I was hoping there was an alternative to make it more consistent, like combining the color and strobe effects, but I'm not sure how to do that.

You could render a loop of the generated media out to QuickTime Animation codec (or any codec that will retain the alpha channel) and then just drop that one event back on the top track and extending it for a minute or an hour. It will just be one long looping event.
