Batch Compression Failure

I'm editing a video that was shot with a Canon 5D Mark II, and thus am having to use Compressor to convert all the clips from H.264 to Apple ProRes 422.

I recently got a 1.5 TB Western Digital My Book Home Edition External Hard Drive to store all the clips (since they'll be big).

My problem: After creating a large Batch Capture with 29 jobs and submitting the job, Compressor begins to work, but after 2 hours my drive (or Compressor?) freezes and the job stalls out. I've tried it several times, and inevitably after about 2 hours, the drive freezes and the time remaining on the job just continues to climb.

What's going on? Do WD drives have a 2 hour max? Is there any way to make the drive last until completion of the job? (Which is somewhere around 40 hours!)

Please help if you have some insight.
