I don't trust Dynamic Link to do two-way stuff, ESPECIALLY if it's CC 2017. Lord only knows what sort of mayhem that piece of garbage is introducing.

I foresee two paths you can take:
1) Bite the bullet and just render out your comps using AE in a lossless codec. No AME. Get on with life.
2) Engage in a lengthy diagnostic process to identify the problem. It will probably take days.

The ball's in your court, sir.

So you mean export lossless from AE, then import said file and export again in AME. Correct?

Correct. This means that you can ALSO compress for a variety of delivery standards and still maintain as much image quality as possible, rather than having just one file that could be iffy for transcoding.
