I shot some footage in 60fps with my canon 60D at 720p.
It was on a stage, and there were some floor LED lights hitting the back curtain. Now when I'm going through the footage, those back lights are crawling downwards. Yes. Crawling. There are bars casted by the light that quickly run downwards constantly through the shot.

DSLRs have rolling shutters, which can screw up images if lights are animated... even subtly. AE has rolling shutter repair.
Will it be a cure-all? Unknown. Ever see an old western movie where the stage coach wheels appear to be rolling backwards? It was due to the frame rate. Your problem may also have to do with the frame rate, and you're stuck with it.
