Can I create a vertical aspect ratio (720x1280) flash file?

I am making some videos for a digital out of home network that uses a vertical 9x16 format, essentially a flat screen turned on its side. I export 720x1280.mov's from After Effects and then try to run it through Adobe media encoder ( tried cs4 and cs5) every time I try to run it through as source.. it changes the 1280 to 1080 and if I try to change the scale in the control panel, it reverts back to 1080 immediately.

Is there a way to convert this 720x1280 video file into a flash file?

Oh, I also need to preserve the alpha.

Hi! I'm pretty sure television type flat panels will only accept horizontal-to-vertical ratio content anyway. Some computer screens are more flexible. For television, it means you must produce your content as minus 90 degrees, i.e. 'lying down'. Then, when you turn the screen on its short edge (plus 90 degrees) it will look right.
In AE, I'd produce the final content as a composition turned -90 degrees.
For transparency, use +32 bit color export.
