Pixelmotion in AfterEffects and Reimport in Flash

For another site I'm working on at the moment I'm experiencing some trouble:
I'm working on a stop-motion animation of a cable. In order to make it look a bit smoother, I let some of the original frames out, and replaced them by stretching the playback-time and using pixelmotion frameblending. This works excellently when I'm exporting something like Quicktime or mpg.
My problem is that I need this composition in Flash, with transparencies. I tried the On2Tech FLV-Exporter and PNG-sequence export but I always get the same problems: neither the On2-Codec nor the sequence export don't seem to support additional frameblending, as it seems. The exported version just repeats the same frame until it changes without interpolating anything...

Has anyone of you any suggestion? Something like Image-sequence-export-after-rendering? How?

Have you tried exporting to uncompressed Quicktime with alpha channel (self-contained), then taking that file through On2Tech FLV-Exporter?
