Have you taken a look in the hypergraph? It sounds like the shapes might share the same transform node.

select the thumb and open the hypergraph. Then check Options->Display->Shape Nodes & Invisible Nodes

You should then be able to see the individual shape nodes and how they are organized in the scene. You should also be able to delete the shapes that you don't want.
