Commotion is awesome for roto. Shake is pretty good too but it does not have natural splines. My gripe with Shake is that it feels tremendously slow compared to Commotion with roto. But it has all the tools you need and the adjustable feathering is a godsend for working with motion blur.
AE 6.0 has something similar to natural spline called rotosplines. You have to check the checkbox in the tool dialog box for them to become active. I have also done plenty of roto in AE. Collapse the layer window into the comp window and it gets much faster--meaning have only one window open. Also preload your sequence into RAM for quicker roto. AE does not have manually adjustable feathering like Shake or Nuke or Combustion. But it works pretty well.
