I am making a video tutorial of a web-based software.

I capture the images on Snapz Pro as a pdf at 400%. When I bring them into FCP they look great on the preview but when I bring them down to the timeline they become somewhat blurry.

I'm guessing that FCP auto-scales the picture, is there a way to control this? Or to make the shots look better?

You failed to mention what your timeline settings are, this is probably the most critical thing as to why it looks bad.

The other thing to keep in mid is that small text on the web page may also look bad no mater what you do.

There are no "technical solutions" to your "artistic problems".
Don't let technology get in the way of your creativity!

The only place I see "timeline" and "settings" is under Sequence Settings>Timeline Options

It just gives timecode, track size, track display, and bar options. I dont see anything discussing images and auto scale.

Do you have any other ideas?
