Renders black on transitions

HELP! When I scrub my time line, all is fine, transitions show etc. When it gets rendered (and this is not complicated stuff - maybe 3 layers) some areas render black - and stay that way until beginning of next transition. Not only that, they playback (for the few moments before it goes black) in an accelerated speed.
I have checked my compatibility. all footage captured HD. I'm running off an external hd. I am going to trash my preferences now. I am running FCP 5.1.2
another sign is that the color atop the timeline for rendering is a steel gray...not green or orange or red...only in these troubled spots.

The FIRST thing I would do is trash my render files and start over. It's possible for those to get corrupted or exhibit unexpected behavior. I would do that before I even trashed my preferences. When you've re-rendered, do you have the same problem?
