After Effects? Not sure what your color requirements are, but it'll work.
You can also open more than one image sequence in quicktime at a time as well as export more than one at a time. Open the sequences, choose export to quicktime and then set up the parameters to what you want, then switch to the next open sequence, hit Apple-e (export) then hit return. Not exactly a batch but it's faster than waiting one at a time.

I'd vote for After Effects, too.
If you're working in NTSC, just make sure that your default image sequence interpretation is set to 29.97. After that, it's a simple matter of dragging the sequences onto the comp icons, adding them to the Render Queue and hitting the Render button.

Yes, the little button on the bottom of the right of the file browser with the series of rectangles on it displays image sequences as one file.
Drop the image sequence onto your timeline & export

Woah, it totally works! I seriously have to start playing around with this program more and figure out all the stuff you can do with it.
