Whenever I put Cross Dissolves or Fade In/Fade Out on the timeline it causes the clip to jump when it's coming out of the transition. If I export it, will this show up in the final product? How do I fix this problem. I was hoping it was just a glitch.

Is your footage from a DSLR or other file based camera and is it used in your project without transcoding it to something edit friendly like Prores first? FCP 6/7 doesn't like h.264 footage...or basically anything from most file based cams natively. That's the most common cause of the problem you're reporting.
