Capture Now issues

I have a MacPro running FCP 6.0.4 and a Kona card to capture. I do both HD and SD. The system has been running fine for months and suddenly when I go to capture from the HD deck doing Capture Now it won't register the video right away( about five seconds)and it looks horrible, like it was trying to see the tape but couldn't, but will start capturing the audio causing the clip to be way out of sync. If I do a batch capture I don't have this problem and if I capture from the Digibeta deck I don't have any problems no matter how I capture. The only thing I have done differently is I have been trying to get compressor to work over a remote cluster for DVD compression, which hasn't worked yet, and I had been working on that for about four hours. but nothing changed in FCP. Capture Now is my normal work flow since I get 30 minute tapes that are from locked down cameras creating one long clip.
It's driving me crazy so if anyone has any ideas I would appreciate it.

Thanks for getting back so quick, Bill. I did trash the prefs several times and the settings in the Kona card seem ok, but maybe I should trash those prefs as well. It's worth a try.

And are you trying to remove redundant fames (VFR is Variable Frame Rate). For example, are you capturing 720p24 or 720p30? If so, you need to log and capture to do this and can't capture now due to the Kona needing to properly read and remove the VFR cadence from the tape.
If you capture 720p60, you will be able to capture now.

Do me a favor and open your Activity Monitor (Applications > Utilities > Activity Monitor) and sort the list by CPU usage so the little arrow is point down (see picture). What's floating at the top?
